Suppose I have a diagram that I want to move out of it's folder and onto the Desktop, is there a way to achieve this on OS X?

You can use Copy/Paste or Drag and Drop (just hold down the Alt key and drag an object or a group of objects to the desired place). Note that, if necessary, the schedules of the inserted objects will be brought into accord with the schedule of the destination diagram.
